I think you misunderstood what the ROOT ninja was saying. He was describing the role of ROOT to Sai. He was saying that ROOT are the unseen ones who support the great three of Konoha (the two elders and danzo).

Doesn't it say great 'tree'? As in the foundation of Konoha etc. Have Root been associated with the 2 advisers? The Sai arc was my least favourite one after the TS. But if Kishi introduces another villian behind Danzo that would be very lame. Good thing Danzo=Madara stuff is over.

Whoops, misread it myself.

But still great tree is most likely just describing the foundation of Konoha. It would be sort of weird if someone was nicknamed the "Great Tree"
