So right now we are at the point where Sasuke is going to get Minato's input on the 9 tails attack, learning that it was an Uchiha who did it, and he will also learn that Naruto is the son of Minato (The 4th Hokage). Sasuke will stay neutral at this point but will be leaning more to good than hatred, and agrees with the Hokage's sentiments to leave and go to the battle. Orochimaru agrees and they teleport to the battlefield with Minato's FTG because Kakashi and Naruto are both marked previously from Minato.
As they arrive they see Madara cut in half (But regenerating), Obito in awe that the Alliance could do such a thing and Naruto jumping down from the Alliance's massive attack. Everybody is behind Naruto at this point, until Naruto sees someone with similar hair to him... His father. At first he is in disbelief, but upon the revelation Madara notices all the Kages there as well. He is extremely shocked to see Hashirama and states that he has been holding back this whole time. Hashirama questions Madara on the monstrosity that is behind him and Madara arrogantly states that this was the plan he envisioned all those years ago. Tobirama snickers and said he knew his thoughts about Madara were right.
Now that the Hokage's have arrived, the Alliance is told to back off from Hashirama and Naruto. The faceoff is Naruto+Hashirama+Minato+Hiruzen+Tobirama+Sasuke+Ju ugo+Suigetsu vs Madara and Obito. Hashirama says he will fight Madara alone, but Naruto offers a chakra cloak to everyone to drastically boost there powers. Before the fight commences Sasuke interrupts and questions Madara and Obito. He asks Obito if he was the reason the Nine-Tails attacked 16 years prior and if he was the reason the Uchiha's were persecuted. Obito answers with a resounding yes while Madara has a benevolent smile on his face. Sasuke is disgusted by this and therefore the Leaf's pre-emptive actions against the uchiha were actually warranted... He berates Madara and Obito by calling them not true Uchiha's, who steal others power. They both take no interest in his words and in turn offer him a chance to come a top the Juubi and help them achieve the "perfect world" where even his brother Itachi would be alive...
Sasuke angrily responds saying it wouldn't mean anything if he was alive in a fake world because none of it is real. All of Itachi's sacrifice's to help him gain power and to protect his values would have meant nothing. Obito and Madara are angered by this but nonetheless, now that the Hokage's are here, are ready to take the battle up a notch. Sasuke pleads to Hashirama stating he would want to fight Madara too; his reasoning being that Madara is the true cause of hatred of his clan. Hashirama says yes because he is aware that Madara also has his own powers on top of the Rinnegan and EMS powers.
The show down: Madara vs Hashirama and Sasuke
Obito vs Minato and Naruto
Tobirama and Hiruzen along with the alliance vs the Juubi (To restrain it)
Note: All these battles have meaning to them because 1. Hashirama and Madara being eternal rivals and Madara being the root of Sasuke's hatred (and his clan)
Obito is the reason both of Naruto's parents died and Minato+Naruto can get revenge
The Juubi needs to be restrained.
In the 1st battle Madara conjures up a Nativity of Trees Technique which is countered by Hashirama's own technique. Unexpectedly, Madara sees Black flames coming at him from Sasuke and barely dodges it, but this completely severs him from the Juubi once and for all. Angered by the fact that Madara stole his power, Hashirama summons the Godly tech itself; Shinsenjuu. Sasuke in turn activates his Susanoo which he has now learned how to stabilize. Madara is in awe at Sasuke's ability at such a young age but in turn summons a meteor from the Sky. Sasuke shoots the meteor out of the Sky with a ball of Amaterasu. Hashirama then begins a barrage against Madara's PS, and Sasuke aids him with his flame control sword. Susanoo is reverted back to a smaller stage and Madara is awe struck. Madara now angered uses a large scale shinra tensei that damages Shinsenjuu a lot but doesn't do much to Sasuke's now perfected Susanoo. Sasuke notices his Susanoo has wings (His correlation with his own Tengu from his Susanoo and the hawk). He flies up while Hashirama uses Bringer of Darkness on Madara. Sasuke demolishes the rest of Madara's Susanoo and Hashirama takes note that Sasuke has surpassed Madara and most likely himself.
Obito is having immense trouble with Naruto and Minato because of their raw speed. Minato with the Chakra cloak is able to conjure up a Rasengan nearly the size of a normal TBB (Not including Kurama or the Juubi). However, Obito simply dodges with intangibility. Naruto and Minato now realize they have to beat Obito tactically, and that raw power won't work. While they are thinking, they are caught off guard by Obito who attempts to Kamui them, but to no avail as Naruto and Minato dodge.
Just as Minato is about to attack and Hashirama about to join the battle, both Naruto and Sasuke are overcome by pain, both holding there eyes. Naruto blacks out while Sasuke's eyes change. Sasuke's eyes take form of the Elder Son's Dojutsu, the 1st of his kind. This happens because he is the first Uchiha who has reached EMS that has attempted to relinquish the hatred from his clan. He now retains his EMS techs+the Elder Son's Dojutsu (Which is considered immensely powerful).
As Naruto is blacked out he is laying down. We come to a panel where a man with horn type hair and a staff walks up. Naruto notices this in his subconscious and asks who is the man? The man says "I go by many names, but the most dominant is Rikudou Sennin". Naruto is in awe that he has met the Sage of the Six Paths. He is also in awe that the Sage has Red Hair. Naruto questions him and asks "Since you have the trademark Uzumaki hair, are you an Uzumaki?" The Sage says yes, but that is not the matter at hand. The Sage had a professed that once the ten tails is revived, the end of the world is upon us. He says that way he defeated it, which wasn't really a defeat, was by sealing it. He possessed immense sealing techniques and weapons which aided him in the battle. He stated that, it is the only way to keep the Juubi out of the way from the Earth for an extended period of time. However, there is one other solution. With his technique, creation of all things, he applied it and split the chakra into Nine Bijuu's. The way he got the eyes was not being born with them but because of the influence of the Juubi's chakra. Naruto questioned if someone were to get the chakra from almost every Bijuu, could they attain the eyes. The Sage responded, most likely. Naruto says YES! Naruto says to the Sage that it happened to him, but he doesn't know how to trigger them. The Sage then says, he will trigger this by culminating the chakra that he received into Naruto's body in one spot. The only chakra remaining is the 8 Tails, Naruto explains (Shukaku is excluded for plot reasons). The Sage explains that he should ask Gyuki for his chakra to unlock the Rinnegan. Before departing, the Sage tells Naruto to lead the world past hatred into peace that he couldn't. Naruto says "BELIEVE IT!" The Sage smiles before leaving.
Overcome with power, Naruto wakes up. Everyone sees this and wonders what happened. Shaking, Naruto asks Bee to let Gyuki give him Chakra. Gyuki states that only the Jinchuriki can mold the chakra. Bee doesn't know how to do this. Naruto explains the process and after a brief pause and flash back, Bee learns how to do it. Bee gives Naruto the chakra. Naruto's body goes into a state of shock, and then he vividly opens his eyes and Madara is in utter disbelief that a Non-Uchiha/Senju could awaken the Rinnegan! Naruto then explains what happened when he was unconscious and explains the way the Sage got it.
Obito overhearing this, knocks Minato over and joins Madara. Madara explains that Naruto has become too powerful and that he must become the Juubi Jinchuriki now! Obito hesitantly agrees to use Rinne Tensei, but just before he uses the technique Minato kicks him to the ground and Naruto hits him with a Rasengan (Aided by Kakashi's Kamui so it doesn't miss). Obito is knocked unconscious for a couple of minutes and Madara is left by himself.
Before Hashirama can say anything, Naruto says even with their new power-ups (Sasuke and him) they are at best equal to Madara, seeing as how the best that Sasuke and Hashi could do was revert Madara's Susanoo.
This time, the fight is between Madara vs Naruto and Sasuke. With blistering speed Naruto attacks but is easily intercepted by Madara's gunbai. Sasuke decides to use a massive Fire Technique which Madara just absorbs. Inside Naruto's consciousness Kurama exclaims that now with this new power combined with Kurama's own power, they should be able to beat Madara! But Naruto is hesitant on the topic. Kurama states that this power is very new and takes a while to master. Kurama knows about the power but can only teach Naruto one technique: Bansho Tenshin. He states that it is one of the best techniques the Rinnegan offers because it allows Naruto to force someone into his grasp. Naruto asks how to do it and Kurama explains that it is by manipulating the gravity around you to bring an opposing object towards you. Naruto then exits his subconscious with a smirk on his face. Sasuke wonders what happened and Naruto says, he learned something very important. Sasuke arrogantly turns his face like he used to in Part 1 towards Naruto and Naruto laughs (Sasuke is seen with a Grin on his face). Because of their rivalry they share tactics in an instant. The strategy hear is to catch Madara off guard (Hashirama comes into play here) and seal him. Meanwhile, with Obito unconscious, Minato is left in awe that Naruto has become THIS STRONG. He then goes and helps Tobirama, Hiruzen and the alliance with the Juubi's detainment. Both Naruto and Sasuke attack Madara from opposite sides, Naruto with two Rasenshurikens and Sasuke with a Yasaka Magatama. Madara brings out his Perfect Susanoo and escapes the attack. Naruto then realizes he can use continuous Bijuu Dama along with Sasuke's high powered attack to damage the Susanoo. He tells Sasuke this and they commence the attack.
The attack severely damages Madara's Susanoo to the brink of being similar to Sasuke's rib cage version. Unknowingly Hashirama appears form under ground and restrains Madara. Naruto and Sasuke then do a Chidori+Rasengan combination to put Madara into regeneration stage. Madara is finally sealed.
Obito awakes from his unconsciousness and realizes that Madara is gone and Naruto and Sasuke have gotten drastically stronger. He attempts to thwart them away but it is to no avail. They pulverize him. With his dying words, Obito says he only wanted peace... and that he is sorry to Sasuke for the persecution and subsequent annihilation of the Uchiha clan.
With the two big threats gone, it is now down to the Juubi (The Final Antagonist). Naruto explains to everyone that the Sage said there is only two ways to definitively stop the Juubi: Sealing it or Splitting it up. Hashirama overhears this and says there may be both of those possibilities on the scroll of seals. He gives Naruto the scroll and states that only an Uzumaki can read the scroll. On it, Naruto sees the first stage of the Creation of all things technique (Very down graded) but it is enough to rid the Juubi of its chakra and bring the Bijuu's back.
Naruto states he is not skilled enough yet to use it. The Hokages plus Sasuke all in turn assist Naruto to do it while he explains the hand signs for the seal. In one big massive coalition of chakra, the Juubi is gone and the Bijuu's used to compile the Juubi are reverted back to their original form, albeit all of them asleep.
With the war seemingly won, everybody is extremely happy and hails Naruto as the new God of Shinobi. Hashirama admits that Naruto has most definitely surpassed him and they both laugh it off jokingly. However, the one unaccounted for; Orochimaru comes into the scene (He was hiding for most of the time). He exclaims that he will now be taking Sasuke's body much to the dismay of the alliance, the Hokages, Naruto and Sasuke himself. Orochimaru being as swift as he is, never goes in without a plan. He uses his new Zetsu body in combination with the remaining Zetsu to seep Sasuke's chakra making him exponentially weaker to the point of collapsing. Orochimaru merges with the ground and is about to take Sasukes body before Naruto intervenes, now with the scroll of seals. He uses a seal on Orochimaru that will rid the world of him for good. Sasuke asks Naruto why he did that for him, and Naruto exclaims because Sasuke is his friend.
*Fast forward a bit* With the war over, the villages begin to stabilize and the relations between every village are much much better, to the point of world peace. All it took was the largest war in Shinobo existence to do so.
These are my thoughts for the rest of the war. The battle between Sasuke and Naruto however I will write up later (Note: Sasuke's proficiency with Amaterasu grows so much that he is able to coat nearly his entire Susanoo with it).

Both Naruto and Sasuke through means necessary surpass Madara and Hashirama, and through the Scroll of Sealing (Basing it off the theory that Derp Obito made about how Uzumaki's are the only one's who can read the scroll) Naruto, the Edo Kage's, and Sasuke perform a massive underdeveloped version of Creation of all Things to separate the Juubi.
