Hi guys I'm a long time reader and first time poster. I've formulated something I believe to be a somewhat new theory or a compilation.
First I would like to begin with what I believe to be a misconception about the sharingan. I don't believe it is necessary to kill your best friend or even think that it was your fault in order to gain the MS, rather it may be involved with witnessing the death of a close one and the emotions involved. If you think about it we have witnessed three characters that we know have used the MS directly in the manga and all three have that in common. Itachi who may or may not have killed Shisui but was definitely there, Kakashi who witnessed the death of Obito after gaining the sharingan, and finally Sasuke after his fight with Itachi.
I think that Sasuke gained the MS when he witnessed Orochimaru's death at the hands of Itachi. The only reason why it didn't manifest itself at that moment in time was because Sasuke was out of chakra. We know this because that was the only reason Orochimaru was able to escape in the first place. When Itachi transplanted his eye techniques into Sasuke he knew that Oro's death would activate the MS and he would be able to use them.
Kakashi may have not manifested the MS for a long time for a few reasons. First when he first got the sharingan it only had two tomoes and it's probable that you can't just skip three tomoes because the MS design is based on a triangular shape. Second his body was not meant to have the sharingan so it could be extremely difficult to unlock MS techniques and require lots of training. Third the training involved could require seeing how a MS user molds the chakra in order to use any techs, which would have been after his first fight with Itachi a.k.a. right before the time skip. A non-natural sharingan user may not have the same trigger that Sasuke had when he first used Amaterasu.
The theory itself is this:
1. What if every indication is correct and Madara is really behind the nine-tails attack? He was trying to destroy the village completely.
2. As a result of the attack the Uchihas where blamed seeing as they have a technique to control the fox in the first place.
3. At this point no one in the village including Danzo knows who was really behind the attacks, but cautious as he is, he sees who may be responsible, the Uchiha clan.
4. He distances them and works his magic as he always does, and soon tension between the clan is at an all time high.
5.Madara takes this opportunity to accomplish two goals, to wipe out a clan that betrayed him in the past and to erase any threat that someone in that clan will rise up and rival his own powers.
6. As the Uchiha clan plots to overthrow konoha, Danzo and Tobi (Madara) are in contact and plot secretly to slaughter them.
7. Itachi is caught in the middle of the conflict between the village and his clan. Itachi sides with the village because he wants to avoid conflict and as a result the third asked him to keep an eye on the clan and on Danzo who the third did not trust. One night while the rest of clan was in a meeting Itachi and his teammate Shisui went to track Danzo and saw him meeting with Tobi to plot the clans demise. They are caught and Shisui soon dies in the fight.
8. Rather than die Itachi surrenders himself. (At this point Itachi was strong, but there is no way he could stand a chance against Madara.) Madara and Danzo both need a scapegoat, Danzo could be in no way involved, and Madara in that time was lurking in the shadows and could not afford to be known. They offer Itachi life in exchange to taking responsibility for the slaying of his own clan. Seeing no other way the agrees under one condition, that Sasuke be spared. Danzo quickly disagrees but Madara sees a use for both of them a.k.a. the EMS.
9. Madara does the Killing while at the end Itachi sees to it that Sasuke believes that it was him who slayed the clan. He does this so that should Itachi fails in killing Madara, Sasuke will be strong enough to finish him.
10. Danzo takes Shisui's eye preserving one of his own so his chakra will not be drained as much. Shisui's power to control people's action follows his eye. Soon Danzo finds one of the sides of his body debilitated. (This is why he wanted access to Orochimaru's research, there may be a way to negate that effect in his resurection technique.)
11. Itachi is forced to join Madara as his village does not want him. He enters and acts as an informant to possibly Jiraya or someone else and studies ways to defeat Madara's tech.
Itachi's gift to Naruto may not be a weapon or defense, but rather a genjutsu that activates when Sasuke tries to use MS. Something to act as a backup in case his original plan failed. It could be like a lock and key. He gave "gifts" to both of them. It may in detail explain what really happened that night so long ago and give both of them information about Madara and how to possibly defeat him. (Itachi was already too weak to fight him himself.) This would go in the tradition of Naruto winning fights not physically but rather through words.
Both Itachi and Madara had reasons for misleading Sasuke and in turn the readers. Itachi wanted Sasuke to believe that both him and Madara slayed his clan and that after getting his revenge that to not hold ill will against Konoha. It would have put Sasuke on the right path and ended alot of conflict. Madara wants Sasuke to continue down his path of revenge a.k.a. the path of evil so he can use him for his own plans. As a result he implicates not only Danzo but the third and his advisors and futher more the whole village. Madara would in this case reach his original goal of destroying the village and still keep himself in the shadows and thus able to keep his ultimate goal easier to obtain.
