The major fact is that Kisame's daikodan absorbs chakra, and susano is a chakra cloack, so if Itachi uses Susano then kisame throws daikodan which would eat away Itachi's susano leaving him hopeless. Amaterasu probably gets absorbed by samehada and Tsukuyomi could be avoided if Kisame keeps long range, given his knowledge on itachi.
