They'll probably just make the god realm Pain. I believe that the games go with the anime and not the manga and in the anime we don't know about Nagato.

guren is filler. they CAN'T add her. but if they are going with the manga, accel 3 should have already been announced by now. because of hidan and kakuzu. maybe they're just waiting for more to happen in the anime like sasuke vs orochimaru and deidara vs sasuke. because JUST adding hidan and kakuzu in the game would suck for $40.
