It's because he doesn't have access to the Sharingans techniques. Madara can change the level of his Doujutsu always, while Nagatos Rinnegan stays activated in that form. Madara basically has two Doujutsus, the Sharingan and Rinnegan, he can switch between them, Nagato can't, he has only one Doujutsu, the Rinnegan. Though Madara was using Susanoo with the Rinnegan, it's still a power he obtained with the Sharingan and can use it as an aura around his body while the Rinnegan is activated.

Madara has already used sharingan tech (susanoo) while having the rinnegan active, even using perfect susanoo, This proves a link between his rinnegan and sharingan.

Madara's techs are in his Eyes, they All should of been transferred, If madara can use the susanoo with the rinnegan active, nagato should also be able to.
