I think that Nagato is sitting in his wheelchair because he blacks out when he uses the Rinnengan, and transfers himself into another body. I think that is how he killed the ninja when he was young. It also explains why when he stabs someone with that black antenna thing... his eyes appear in that person's mind.

hes in the wheel chair because he is too weak just like we all know. that is because of his techniqeus and because he have ALL people's mind in rain village ''blocked'' and he have to maintain that constantly. that consumes to much chakra too.
