I think i understand why Tobis mask had a crack here:
If you look at this pic:
you will notice that Kishimoto purposely wanted to show us that red panel where you can see Kakashis MS, Tobi just infront of Narutos punch
On the right, the orange panel i marked is to show that at that moment, the dimensional barrier of Kamui was about to close.
What i mean? It's that just before Kamuis dimensional barrier was about to close, Narutos punch slightly touched Tobi and his mask before he could phase through a split of second after. At least, it's what i believe since the impact point of Narutos punch is the same with where the crack on Tobis mask was made. So it can only be at this moment that Tobis mask received that crack
So, if Narutos punch managed to slightly touch his mask during the time Kamuis portal was at the end, it means that probably Tobi was forced to wait the end of Kamui before phasing through. So it means that when the space time distortiong made by Kamui is open, Tobi can't become intangible.
I suppose that to become intangible, he basically needs to create a barrier to send parts of his bodies into another dimension and that this dimension where he sends that is related to Kamuis dimension. So when a portal is created somewhere, he can't create another portal from another place to protect his body.
Another thing that makes me believe it is that during the same chapter, on this pic:
when Kakashi wanted to warp Gedo Mazos neck, Tobi who had the habit to leave attacks phasing through him curiously avoided Narutos attack and again it was when black hole sphere of Kamui was open
Those are basically the reason why i think Tobi can't become intangible when Kamui is activated
