The answer is that two sets of MS actually merge together to form a single pair of EMS. It is shown very clearly here:

Now it is hard to say exactly how 4 eyes become two, but Kishi has indeed made it clear that the eyes merge in some way.

Dude there is only space in each human eye socket for one eye.How the heck are they supposed to fit 4 eyes in?The drawing is probably metaphorical,like something from Japanese mythology,Kishimoto draws on that a lot.

they just simply implanted another eye, never talked about merging eyes .
as i said if madara has not a reason to kill his brother he maybe still alive or died with natural cause and maybe had madara's eyes .

or there is a flaw to the EMS theory in the story (it happens) .
