First genjutsu doesn't attack chakra networks. In genjutsu the user's chakra controls the target's chakra to attack the user's mind. So Itachi doesn't have to control all of Kakuzu's hearts to use a genjutsu, Itachi just needs to control enough of Kakuzu's chakra to attack Kakuzu's mind.
That's a moot point anyway because Tsukuyomi is instant and unstoppable.
Granny says that you can have a partner snap you out of a genjutsu.

Then on the very next page Kakashi says "Well, that's alright for a normal genjutsu but... he uses and eyejutsu that surpasses the original Sharingan, the Mangekyou Sharingan. If you are struck by that eye jutsu, his genjutsu can effect you in an instant. There is no cancelling the effects of it.
So in the fight Sasuke uses a genjutsu on Bee.The genjutsu isn't Tsukuyomi.You must be registered for see images

Bee level's Sasuke and says genjutsu won't work on him because his partner will snap him out of it. That's nice Bee, but according to Kakashi the effects of Tsukuyomi cannot be canceled by a partner. If it hits you, you're done.You must be registered for see images
In the context of the Manga once a person is struck by Tsukuyomi there is no canceling the effects of it, even by a partner. This means Tsukuyomi can't be stopped by jinchuurkik either.
Tsukuyomi > Kakuzu, Naruto, Bee, A, Kakashi, Gaara, ...everyone but Sasuke, Tobi, Madara, and Izuna.
Do you know whats so funny about that?
1. Kakshi said this in like Chapter 256 or something like that that with B happened in like chater 410 thats so much story between them you can't say that statements which were made almost 200 chapters before something happened are still accurate
2. Sasuke is holding his right eye because after using the genjutsu his eye started to hurt. the ms techniques hurt the user not the common sharingan genjutsus.
