Shikamaru is weak but smart. In this fight he has:

1)2, 3 tomoe sharingan at beginning of fight
2)Mangekyo sharingan
3)Kamui
4)Susano'o - up to second stage
5)Normal Rasangan
6)normal Chidori
7)Asuma chakra blades
8)His original tech's like shadow mimic
9)Suffers from overuse of sharingan, with slight blindness and chakra loss

VS

Alive itachi, full health and prime with a brand new MS.

Who would win?

You basically only upgraded Shikimaru to Kakashis level with a susanoo.

Itachis Tsukyomi will end Shikimaru.

Also Shikimaru has the worst stamina in the manga even worse than Kakashi and sickly Itachi. He can barely sustain a lowly shadow jutsu, he will be KO'd after using a very chakra taxing MS tech.
