My theory is that Tobi is Madara's brother Izuna and that the two brothers orchestrated a series of events that will eventually let them rule the world together using the Moon's Eye Plan. Therefore from now on I consider Tobi to be Izuna in the following text.
To start things of, this we know:
- Tobi is not Madara
- However, Tobi is strong enough to be mistaken for Madara, and strong enough to even control the kyuubi
- Madara knows about Nagato, which means that he survived against the 1st Hokage, and has found some way to live longer than the normal human lifespan permits (just like Tobi).
- Tobi is angered when Nagato uses his resurrection jutsu on Konoha's fallen, instead of using it for his purposes (which Tobi had intended).
- When "Edo Madara" blast his way out of his coffin the first thing he comments on is that Nagato has grown. Not that he is resurrected. It's not until that the 2nd Tsuchikage tells him that it was Edo Tensei that resurrected him that he starts to get surprised.
Nothing ever states that you can't swap eyes between two brothers. The only source for this information is from Itachi who probably got the information from legends/Tobi. Tobi's story could be fabricated and his words should in no way be considered true by default.
From the same story we learn that Izuna died shortly after the swap. Why? Why die, when he could've just taken Madara's eyes in return and gained Eternal Mangekyu sharingan aswell? This makes no sense and therefore we can deduct that Tobi lied. He could have done this to fake his own death and/or to discourage other Uchiha from gaining this power.
This means that the two brothers both posses EMS, and have formulated a plan that involves Izuna/Tobi to stay in the shadows, with Madara as the front figure.
The next major event in the brothers lives, is the battle between Madara and the 1st Hokage. History says that Madara died, but Tobi states otherwise. He claims that he (Madara) survived the battle. This could easily be a lie to cover the fact that he obviously isn't Madara.
He survives long enough to meet Nagato, years and years after he SHOULD have died of old age. As Tobi said to Konan, it was he that gave Nagato the Rinnegan.
I think they did this together so they could utilize the resurrection-jutsu that comes with it. For this, they would have to find a live Uzumaki, which proved to be difficult since the entire clan had been all but wiped out in the war. But they did! The only problem was that during the time between giving him the eyes, and Madara dying, Nagato was to weak to use the jutsu.
This is supported by the latest chapter (559) , when Madara comes back to "life". The first thing he says is "So it finally happened, It looks like Nagato has managed to grow".
This means that this was all according to plan. This means that Madara knew all along that IF either brother were to die, he would be resurrected by Nagato, who had been nurtured by the surviving brother - as a fail-safe if you will.
This is further supported by Tobi displaying anger towards Nagato for using the ress-jutsu on the people of Konoha, when "it was supposed to be for me"
Not Tobi personally, but for his purposes.
It is also supported by Madara who is just surprised that it was the Edo Tensei that resurrected him, and not Nagato.
All this would mean that Tobi/Izuna, together with his brother, strive to do something, probably rule the world - TOGETHER. This plan was thwarted temporarily by Nagato dying, and thwarted even more by Kabuto claiming and using, what most probably is Madara's body and soul, to blackmail Tobi.
The one thing that I can't explain with this theory, is Tobi's tendency to look like a ****ing white zetsu all the time.
