Well Tobi was stopped in time, before the fox could do to much damage (and he himself was no big threat to the village)
Madara... well he could have been, but his fight with Hashirama happened outside the village.
Pain on the other had is the only one who actually managed to destroy the village... and if not for Tsunade, most pople would be dead right now.

So i say Pain, considering of what he did (and it was just his powers, without help from an external source like the Kiuby who would do more damage than Madara/Tobi for example)

Pain destroyed the village, so damage-wise Pain takes it without question.

But there is a flipside to this. Tobi and the Kyuubi robbed Konoha of it's powerful and young 4th Hokage. Can you imagine where Konoha would be had Minato not died?

So in a sense, I think Tobi hurt Konoha more in the long run
