Jiraiya starts in sage mode, with Ma and Pa. Kakashi starts with MS activated, he can use kamui three times, but he does not collapse after the third use. Nagato is in the form just before he was sealed with the sword of Totsuka, he can use all his paths, but not in other bodies like pain.

This one would be extremly close and I think if Kakashi and Jiraya have intel on the paths then they win. If not Nagato wins
Since you put it that way, all Jiraiya has to do is create enough of a distraction to have Ma and Pa ready the chant. With everything we saw in their first fight, and Kakashi by his side I think they have enough skill and jutsus to get them by. And since this time it's only one body that would be the end of it. Even if it's and Edo, Jiraiya is very knowledgeable when it comes to sealing jutsus. Either that or Nagato can simply use Chibaku Tensei right off the bat and get it over with. lol I think it all depends on whether or not Jiraiya can have Ma and Pa use the chant before they get obliterated by Chibaku Tensei.
The path powers of the rinnegan, and there being multiple pain bodies, including the one who brings back the dead. If Pain had used all his bodies, jiraiya would have caught them all with the genjutsu. And on top of that he spent a lot of time and chakra, figuring out the abilities of pain.
