Honestly i don't think so. Kishi earns more from memorabilia and anime and such than with the manga. And he only earns it because of the hype and fans that Naruto has gained. Both were created because of sites like NB and because people have access to the manga. Imagine, no naruto games would be sold outside japan for example.NB would be taken down...

Kishi doesn't profit only from the actual Manga and the Anime. Those are only a part of it. He profits from all the merchandizing and memorabilia and games, and ticket offices, tv broadcasting, publicity, etc.Umm he doesn't make money off of websites like NB.

For example, i buy a manga volume here in my country at about 12€. I have so far 24. Almost 300€ in it. Because i like to have it on paper and find it better to enjoy and read. Although must younger members won't actually do it, many people, even if they read it online, end up buying it still. And in Japan, the manga is so cheap that it pays of to actually buy it. If sites like NB didn't exist, Naruto would never cross the borders of japan like it did and in the scale that it did.
