Actually the hidden leaf is a small village also seen in "ants", "antboy" and "A bugs Life".
The village is actually populated by ants but the small people Minimoys have taking this ant city. Now It is located on one little leaf. And you have to burn the whole tree to make sure you destroy the village.

If he was that intelligent he wouldn't be out to crush the leaf in the first place but, asking some hard questions to Madara and himself. The guy never have had any real definite positive goal in his life.
