I'm sure it can see through their clothes.....
Because it can see through layers:
For example in order to see the chakra network he has to see through clothes,skin,muscles etc.
But byakugan can make him see straight through an object/person and ignore the chakra network all together.
His eyes are like X-rays,he can adjust the penetrative power.
X-rays can be used at a low level to see the baby inside a stomach,or look right through the entire person,just like x-ray machines at the airport remove the clothes layer to check for weapons.

Lol its people with apps on their I phones that let them see people undressed and totally naked....By using x-ray tech.
