I should really think this one through a little bit more,(I'm not really convinced myself) considering everyone else's' theories get bashed pretty hard on here...
Looking at Madara's character throughout the anime, it's difficult to take him literally because he is an unreliable source of information, and has a very low, evil character in general; (the most obvious evidence of this is the story of his youth differing from Itachi's story). This is also seen in his betrayal of the Senju, and his dialogue with Minato and Kushina during his second attack on Konoha.
Knowing that he's untrustworthy and rather cryptic will make swallowing this theory a lot easier.
The Sage of 6 Paths possessed the rinnegan, his sons became the Uchiha and the Senju, respectively; therefore, the Sage must have Uchiha and Senju blood in himself. In the anime, Nagato's mother had red hair, a trademark feature of the Uzumaki clan. The Uzumaki clan, stated in the manga, are distant relatives of the Senju. This makes it possible for Nagato to have Senju blood.
Oh, and it's important to remember that the Uzumaki clan are the only known relatives of the Senju clan

Madara claims that he gave Nagato the Rinnegan, this has no evidence against it; so the possibility cannot be ruled out. Madara is also obviously Uchiha, with very strong Uchiha blood because he was from an earlier generation of Uchihas. Madara also has the Senju's blood mixed in, from Hashirama's DNA; one from the earlier generations of the Senju, and known as the strongest Senju to ever live. From injecting Hashirama's DNA, Madara has very strong Senju and Uchiha blood.
This is all supported, and hopefully won't stir up too much argument
So if Madara did slam Nagato's mother, then the child could have either inherited Senju traits, Uchiha traits, or both. (During Meiotic cell division, only half of the traits of the father are passed on; this is due to the splitting of the chromosomes in Telophase II and final phase before 4 sperm cells are created). Madara was really lucky with Nagato, because the desired traits; including the rinnegan, were expressed in Nagato.
Maybe during Madara's leisure time, he traveled the world looking for Uzumaki/Senju women?
If Nagato's dad was an Uchiha, or had Uchiha blood, then Madara would have never played a role in Nagato's conception, and I'd be completely wrong
If you want to be skeptical, then tell me how else, and why Madara gave Nagato the rinnegan...
