you realize goku can cross dimensions with instant transmission right? he will teleport to madaras dimension and take it back simple as that. Madara wouldn't even have a chance to phase. goku could wait out a 5 minute phase, and madara would explode from one punch, just saying. also you could just wish yourself immune to his powers, or yourself immortal. problem solved, though there never was one in the first place. i would also like to point out, many times in dbz you can see people "phasing" through attacks.
