Well to say it more accurately it's not that Rock Lee doesn't have chakra, its more like he cannot use chakra, due to some unknown reason. In narutoverse every living thing has chakra in them, besides the "eight celestial gates" which both Guy and Lee use are natural chakra limiters or kind of valves to control the flow of chakra, and if Lee had no chakra to start with he wouldn't be able to use the Gates.

Lee's inability is more of being unable to use ninjutsu and genjutsu using chakra like conventional ninja

Lee can't mold chakra, thus he can't use ninjutsu and genjutsu.
It took him awhile to get the hang of walking on water.

Well, Gai might have trained him in the essentials needed for it but maybe it´s just a bit different from ninjutsu.

lee has chakra,cos he can open the chakra gates,therefor he can walk on water by forcusing his chakra

I've never seen him fight on water, but I don't watch fillers.
Anyway, if he did fight on water in the ''fake Kisame fight'' he probably has learned to control his chakra enough to do it.
( Note that focussing the chakra in his legs makes him faster as well. )
