So since the theory of Isshiki dying and being eaten seem to be scrapped (at the moment), if given that the chakra fruit from the god tree awakens the 3rd eye, this leaves a huge gaping hole for the plot.
We see Momoshiki at the very start of the movie to be eating a chakra fruit harvest from the god tree. Yet, he did not awaken his 3rd eye. Only that when he ate Kinshiki's chakra fruit is when he did.
Kinshiki also stated that this has been going on (the cannibalism chakra fruit thing).
Meaning that Kaguya awakened her 3rd eye by simply eating the god tree and not necessarily eating her partner (probably going by the original lore when she was alone). So the Rikudou Sennin plotline, rather than the Otsutsuki plotline. Which is why her name is Kaguya and not some +shiki (could be a male only naming thing though.. IDK Japanese culture so idk if shiki endings can be made for females as well).
The flaw of this is that it clashes with the movie (which is waaaaaay waaaaay after than this and the lore is more developed more than this). See how it was only Hagoromo that stopped her? That the Juubi is actually a different entity (God Tree) rather than Kaguya, herself. Meaning in this story, Kaguya isn't an enemy. Hagoromo most likely saved her.
Another plotline change. Awakening the 3rd eye did not seem to cause any strange mental effect on Momoshiki. Also it seems that her motivation to eat the chakra fruit was already been decided rather than having the motivation came AFTER awakening the 3rd eye.
Kaguya also had other worlds (probably of which she and Isshiki harvested as well). Probably devoured the chakra fruits of them as well.
However, her 3rd eye only came about when she ate Earth's. Why? If she had eaten Isshiki, it would make sense as that would be the only thing that sets those actions apart and Momoshiki and Kinshiki's actions for awakening the 3rd eye coincides with this as well.
In Chapter 46, we also see discrepancies on how the events went on when he took over Jigen.
The chapter introduced a wandering monk. He was apprehended and coerced by Isshiki (him grabbing him by the collar).
And in the same chapter, only few pages later, we are shown that Isshiki was on the verge of dying. His half of him is wrecked and has no more energy to move.
He hijacked Jigen by making himself small and going into his brain like a parasite.
I suppose you could say that he did that AFTER he grabbed him by his collar but still, that vagueness and storytelling disconnect is a bit ... incoherent?
In conclusion:
Kaguya awakened her 3rd eye by not eating her partner but from directly eating the god tree.
Momoshiki only awakened his 3rd eye by eating his partner.
This rite has been done before as mentioned by Kinshiki.
Momoshiki and Kinshiki have not awakened their 3rd eye even upon eating several chakra fruits of other worlds.
