The jutsu Kabuto used was B ranked, b rank is not a genin rank of genjutsu. Not only that but Kabuto was using sage mode which enhances jutsu. Most importantly the genjutsu used against Itachi was a sound based genjutsu, not a vision based genjutsu. Vision based genjutsu are the genjutsu the sharingan protects against.

He immediately uses Edo Tensei at base. He wasn't scared of Obito in Sage Mode. He never manhandled Itachi. It was the opposite. He was at the mercy of his foe. He failed to defeat a held back Itachi. He's a quick type of fighter so he doesn't need huge levels of chakra.
