I never understood, instead of threatening and trying to scare Danzo, who he knew very well was an extremely malicious man, why did he never kill him?

If my best friend was basically killed because of someone like Danzo, I would definitely 1.get revenge and 2.Take precautions so that it doesn't happen to Sasuke. The things Danzo did

In life, you sometimes do stuff strategically. Obviously he'd suffer some repercussions if he were to try and kill him on site, if HE COULD, that is.

A village higher up being killed by an uchiha would've started the konoha vs uchiha civil war openly causing a lot more casualties on both sides with the defeat of the uchiha clan and the uchiha labeled as traitors. Itachi had a choice, either kill Danzo and risk an all out war leading to a much higher casuality than just the uchiha clan or follow Danzo's orders, kill the uchihas, reduce the number of casualties, save the uchiha reputation and save his brother. The fate of the uchihas was sealed and he chose the latter as he felt it to be a more logical choice with him being a pacifist and someone who loved their village dearly.
I think he had given up on trying to start a negotiation between Konoha and the uchiha clan as he was short on time and probably felt that it was out of his hand by then.

why didn't he kill him after the massacre or after the 3rd died, and there was no one to watch over Sasuke?

Probably cuz he wouldn't have come out of it unharmed or maybe end up dead. That would've put a stop to his plans driving Sasuke to be strong and dying by Sasuke's hands alone to give Sasuke some peace that he avenged his clan and making him a village hero in the process.
Besides there were others like Orochimaru who were after Sasuke and Itachi probably wanted to protect Sasuke as long as possible.

You do know that it's not just Danzo that Itachi had to contend with, right? Even if Danzo was assassinated, Fugaku and other clansmen would still be angered.. and the elders still weary. There would either be a refusal for a talk on the elders part (I'm sure they'd jump the gun and say an Uchiha killed Danzo, even if Itachi had no hand in him being killed).. or if they did accept a meeting of some sort, who knows if Fugaku would have been satisfied? In the end the whole 9 Tails attack really sealed the fate of the Uchiha, even though the clan itself had nothing to do with the attack.

Itachi knew this. He knew that no matter what, one or both sides wouldn't be on the same page. He knew that even IF Fugaku accepted the fate of his clan so they could at least live.. there would be clansmen that would attack the village on their own and cause a war against the rest of the clan.

But if I copy and paste, to answer the question. He did what was best for the village at the time. Itachi would been killed if he attempted to kill danzo.

Was it filler that the 3rd hokage talked to Itachi after massacre?

because he was given an ultimatum, a deal he could not refuse.
He could've refused or said yes and acted like a real ninja(use deception). And N ANBU of Itachi's calibre could've easily assassinated Danzo and nobody would've ever known. Without the devil whispering in his ear and root in disarray the 3rd may have been more reasonable.

Fool. Killing danzo changes nothing. The uchiha still try to go forward with their plan and their clan(including sasuke) gets killed off by konoha.

Not really killing Danzo plays a major plot in weakening Hiruzen. You assume Konoha then sides with the Hokage when the Uchiha take him in the coup. And Konoha risks civil war and effectively opens itself up to external attack. I for one don't see any of the major clans siding with Hiruzen when the truth comes out at that time cooler heads prevail.
