It gets expelled from the tenketsu at first, then starts getting expelled from all the cells of his body. You should notice that guy goes into the blue aura mode without releasing the gates. So it isnt really a gate aura, rather pure physical energy.

the gates run differently then regular chakra points

rather like the Kyubi they just engulf the whole body instead of going through the tenketsu points system

kisame says the blue chakra repelling the water is "impressive"....meaning normally, chakra cant repel water like that, considering kisame who has bijuu like chakra should say such a thing, it staples that the blue aura is not chakra but physical energy. Yeah sweat can repel gigantic basins of water..... It is sweat but in what context? The heat inside his body is expelling his physical energy along with sweat. That is the blue vapour evaporating, since when sweat evaporates, the physical energy evaporates along with it, resulting in an exuding blue aura. Blue aura is physical energy, look at sage's hand.

It could be to indicate the kyubi's chalra mixing with Naruto's naturally it would have a different colour. Being boosted by Kurama's would also explain when Kakashi and Naruto clashed their Rasengan, Kakashi said Naruto's was stronger.

Naruto's chakra colour is yellow. When he goes kyuubi mode it turns red.
