Indeed, they were stashed but with the exception of the one he used against Konan (which he could have had it even from before he met Itachi) , he had no use for them. I don't remember him using them at all during the War. They were insignificant. He had no grudge against the Uchiha whatsoever, so why go to the extreme and eliminate them all?

Nevertheless, even if he didn't have it, the same reasoning still remains. For one pair of sharingan eyes is not necessary to kill an entire clan.
