Why would Hagoromo have tried to extract a soul from a tree? That doesn't make sense at all since Hagoromo did not know it was Kaguya. Besides that, extracting the soul would kill the target and thus destroy (for some time) or release the Ten-Tails, which doesn't help the situation at all, unless said target is Kaguya, which would kill the consciousness of the Ten-Tails leaving it in its original form of the tree.

I know what you mean but there's no one who could drain her of all her chakra without her retaliating. So sealing her is the only option. Of course chakra to them is like blood to us, doesn't change that you can't kill her.
