Honestly it's not the name that's the problem. It's actually Kish's fault that the name may not seem so appropriate.
What I mean is even the story (at large) is about Naruto and his journey, Kishi spent far too much of the story catering to the Uchiha clan. While this was ok to an extent as they are the main villains, We know way more about them then the actual protagonist's clan history or even his(Naruto's) family at large.

In fact so much time was spent explaining every facet and aspect of the Uchiha that other sides characters that should have been important to the series (Hinata and Sakura spring to mind) got little no development as well.

It's hard to pick one, but I'd probably call it "The History of Shinobi" or something else related to the term "Ninja", especially after the bottom panel here

Except that the series made it pretty clear that working in the darkness is not quite a bad thing. Itachi is just an example. He might regret what he did but in the end we all know that there was no other option in that situation. It was the Uchiha or the village. There are also the mistakes committed by those who worked in the light represented by the past Hokage's mistakes, such as Sarutobi showing mercy to Orochimaru as an example, showing that doing things that way and solely that way doesn't work. There must be a balance. Hell, you could very easily make the argument that Sasuke is still working in the darkness to protect the Shinobi world while Naruto is the light as Hokage.

How I see that is the series establish a clear duality with senju and uchiha. Which in a way represents the constant conflict with light and darkness no side was definitely the good or evil one, but both had two separate paradigms on how things should be solved. In narutos side was about cooperation and hope for the future while the people sasuke followed in their foot steps believed peace and unity can only be achieved with dominance and control. The naruto and sasuke battle represented a philosophical battle on ideas on paths to peace. In the end sasuke gave in and said your way is better let me follow you. Even with sasuke still operating in the shadows he is now an agent of light. Anyways that's my 2 cents on the issue we all will interpret it differently and give importance to some themes over others.

I think ninja or Shinobi also make good titles for the series

Well, I guess that if you can take more than one interpretation from it, it just means that the series handled its themes well enough to warrant discussion.

That is false to some extent. The story was about Naruto's journey true. But it was also about Sasuke and his journey to restore his clan/kill Itachi. Since day 1 it's been about Naruto and Sasuke's journey as the 2 MC's fulfilling their dreams and destinies. And to an extent the Uchiha's backstory.

"Tales of a Gutsy Ninja"

Nahh lol

I think "Naruto" fits the title just fine, "shinobi" or "endurance" wouldn't be so bad either to me

Because in the end, the series "Naruto" is not about Naruto, but about Naruto and Sasuke, their paralleled growth, beliefs, conflict and friendship. When you think about it then, the name "Naruto" is not really appropriate. So, what would be a better name for this series?

And don't say "Itachi" or "Sasuke" or something of the sort. C'mon, if you're gonna give a fanboy's response to the question at least be original about it.

Naruto works fine. Short, snappy and to the point. People who played important role in his life got more importance in story too. But it remains about his story, and his ideals. It revolves around him only.

Sasuke was on the same train. That's all. He tried to jump from it and Naruto pulled him back. on it.

I'd name it: "Minato's offspring: his legacy continues".

minato sama be praised.
OP: Can't really pin down a name. Naruto is already a good fit even if it's being somewhat creatively weak by naming it after the MC.
Some alternatives I got are "Shinobi", "The tale of Shinobi"

Damn, Sasuke's so OP he's literally got people trying to change the name of the manga.

Naruto must be rolling in his Kawaki made grave.

Do you really find these names " creative"?

Although for me personaly these names are better than names like "yami no hikari" .. I find it hard to get interested in names which I cannot remember or have to look up for the meaning.

The one below is at least comic:
