His Rinnegan could possibly see it however im doubtful as pain couldn't see it.

As for dodging it, he would probably get hit with it a maximum of 2 times before he somewhat deciphered the kind of attack, & devised a plan to counter it. After that it would be essentially useless against him.

If he can't see it, what makes you think he'll eventually start dodging it? Only someone like Gai sensei has that type of taijutsu awareness

Natural energy is what is used to Perform Senjutsu(Sage Techniques)

Also if his Rinnegan can see limbo, Frog Kata is no problem.

Itachi was able to see DSM Kabuto's Natural Energy. Sasuke was proficient with the curse mark which is a form of Senjutsu.

Their is no reason to believe that he can't see Natural Energy.

Right sorry. Frog Kumite uses the Natural Energy (not the Senjutsu Chakra) surrounding Naruto to extend his range of attacks. Unless you're a Sage, then you can't see it.
However, the Senjutsu Chakra = Physical Energy + Spiritual Energy + Natural Energy. Together they form the Senjutsu Chakra, and this is what the Sharingan can see... the Senjutsu Chakra (the final result) but not the Natural Energy alone. Just speculations though. But like i said above, Frog Kumite won't work on Sasuke because Naruto will not have the opportunity to use high level taijutsu on him.

Not to mention Enton would restrict Sasuke's movement severly making him an easy target for Frog Kumite attacks. And frog Kumite's reach is extended by NE surrounding the user and not their senjutsu chakra so Sasuke won't be able to see it with his Sharingan or Rinnegan.
So he gets hit no matter what.

Frog Kata doesn't utilize chakra. It releases Nature Energy when you make Taijutsu strike. Pure Nature Energy, which Sasuke's Dojutsu cannot see. Even if he sees the strike and moves out of the way, it wouldn't work. Why? Because that's what Pein did. The Preta Path moved its head, causing Naruto's fist to miss, and the NE launched outwards to slam into its face. Sasuke can move out of the way of the punch, and the NE will still launch into his face independent of the punch.

Kabuto was not in DSM mode yet. But he was using Orochimaru's Power(Which is why he resembled Orochimaru). So He was using Natural Energy, because Orochimaru stated his power is natural energy.
