Toads are coated with an exchange surface which gaseus molecules use to travel through yes, however they also use lungs to breathe in. The only time they exclusively rely on the exchange surface is when they are hibernating in soil or when they are underwater.

SM Naruto would defeat Deidara in both scenarios. His toads to reach Deidara height in the air with their jumping ability and range jutsu. SM Naruto has a range jutsu and could reach Deidara with his jumping ability -
Naruto can handle the C4. A FRS would destroy it and any of the microscopic bombs. A senjutsu great rasengan -

C4 is made out of chakra so Naruto would be able to sense it just like he can sense the chakra in people -

- It's true he can't see the bombs but it should appear to Naruto the same way his friends appeared to him when he sense them fighting during the war -

- Beside, Naruto has a different fighting style than Sasuke. If Naruto saw a gigantic clone type jutsu moving towards him he would likely attack it with a FRS or clone before it had a change to reach him.

I had no idea toads could breathe through their skin so I thought it was pretty obvious that I was joking when saying a creature with lungs doesn't have to breathe.
I would agree that Naruto would sense the Chakra emitted from C4 and choose to stay out of range, especially with Ma and Pa's aid as they're both shown to be pretty analytical such as Pa analyzing Pain's Shared Vision. I'd imagine that Pa would help Naruto figure out that Deidara is staying out of range of C4's chakra and would come to a conclusion that C4's Chakra is dangerous.
Because he should be able to summon Ma and Pa due to having a contract with the Toads. It's still part of his arsenal regardless.
Personally, I see Deidara getting blown up by FRS before he can even use C4.
