i think the Time manipulation plays a key role into it's OPness, not that it's neccesary "unbreakable" but rather the time manipulation doesn't give the victim or outside support enough time to actually counter it hence why it's "unbeatable". (my opinion)

as for how hebi sasuke broke it, itachi states the requirements to stop it, but not exactly "why" it stops it. i understand uchiha's with sharingan can use it to it's full potential but i don't see how that counters the time manipulation. but hey whatever. like sasuke said in his own words......... in dojutsu battle. uchiha + sharingan = Don't fcuk with them.
Theoretically the argument of time perception makes no sense because unless Tsukuyomi also affects the Tailed Beast, the reaction time for releasing the technique would be no different from any other visual technique. It's most likely because the mental damage caused within those mere moments is far too much to recover from.

An Uchiha using genjutsu is not in the same category as regular genjutsu. They are leagues apart.
A shinobi who is good at genjutsu = Kurenai. But even her abilities are straight up fodder in front of the Sharingan.
