So why wasn't Kaguya's enemy the villain in the Bolt movie?

I don't think Kishi even knows who Kaguya's enemy is. I think he realized how big of an ass pull Kaguya was, how Madara was wasted, and he needed some way to justify her existence. Shame, if Boruto is the final Naruto piece, we will never know who it was. Hell, even Sasuke hinted at "beyond Kaguya", but nothing ever came.

I think it was just a way to milk the series in case his new manga fails.

very possible. I still have a really bad feeling he's selling the name rights to the studio and letting them go ahead with a part 3. The signs are there this might happen. All he would have to do is a few character designs and let them have the rest creatively.
