The seal was visible to the naked eye, it wasn't invisible.
Not to mention the Sharingan and Rinnegan provide more cognitive senses than what we can see with our eyes alone. It's not lack of skill, but lack of being in battle.

Taking a look at it closer, both Naruto/Sasuke had exclamation points over their heads which makes me believe they probably suspected something fishy going on during the exchange between hand/seal and sword, but again ... they haven't been in battle long enough to be prepared.
The exclamation mark is about shin grabbing the blade with his hand.. The seal wasn't shown on Sasuke's sword or on any of shin weapons.. Sasuke is making a logical guess because the seal was not shown on weapons.

The seal is viable... Sasuke later burns some weapons he sees the seal on, ridding of the seal.
I don't think it should be difficult for Sasuke to notice someone with a seal on their hand purposely grabbed
his sword practically taking a hit.
