I explained this a while back, but a lot of people don't seem to understand how the production process goes, so I'll try to explain it in more straightforward ways.
#1. The most major cause, is that 50-60% of all Naruto episodes are outsourced to cheaper animation studios. Reason being to cut down cost and time restraints. Without doing this, it would be impossible to keep anime like Naruto, Pokemon, One Piece, Bleach, Detective Conan, to keep going for 5-10+ years straight with no seasonal breaks. To acomplish this task there are always about 8 full different teams working in a constant rotation to pump the episodes out weekly.
Some could argue that seasonal breaks may improve the quality and eliminate fillers, but for some reason Japanese studios refuse to do this and I'm not sure what the reason is.
#2. The remainder of the episodes are done by Studio Pierrot's staff themselves. These are the episodes that clearly tend to stand out above the outsourced episodes.
Pierrot willl occasionally throw us a bone every once in a while with an especially high budget episode. However there are only about a couple dozen of these in the whole series. For example episodes like 26/35/42/82/85/123/131/135/138/143/166/167248/249/252/322/375 to name a lot of them.
