Madara states his eyes were the only one's who could differentiate Hashirama's clones. Considering Tobirama invented Kage Bunshin most likely as a way to mimic Hashirama, I wouldn't say it's out of the question for the EMS to tell the clones apart.

Correct. Madara never claimed it was his intuition, but rather what his eyes allowed him. You should post that Sasuke image I talked about as well along with this in the Op. It should settle the argument nicely.

He died to a bunshin feint and couldn't figure out which Naruto was a clone.

Together with Madara's scan, I think one can make a solid argument. A very solid one.
