Probably he used some kind of seal to block Yagura's connection to his bijuu than used normal sharingan to control him. Remember Orochimaru used some seal to block Kyuubi from Naruto, that would explain a lot.

2.14 yr old Obito put kurama in genjutsu.
3.Put 2 top tier Root members in genjutsu for days.
4.Killed Konan via genjutsu.

Just because Obito doesn't use his genjutsu that much in comparison to kamui doesn't mean its weak, actually by feats he is the strongest Genjutsu user in the manga.
