When Obito became the Jin, Kaguya tried to take control but Obito overcame her. The plan was for Madara to become the Jin afterall.
When Madara became the Juubi Jin, she offered no resistance. Hell, she even commanded him to absorb the God Tree Obito expelled as well.
When BZ pierced him, Madara couldn't move (I believe he even said so himself) much like how Sasuke was paralyzed as well. When Obito was being controlled by BZ, he overpowered him and regained control of his body. Naruto was also able to overpower BZ.
Although it could also be said that Madara faced a different situation. What Kaguya did with Obito was try to take control of his body. You can also think of it like this:
What BZ might've done was reverse the roles. Madara was Kaguya's Jinchuuriki. When the chakra started going into his body he began to inflate then Kaguya emerged. It's as if Madara was shut inside Kaguya's body (Madara's Jinchuuriki).
Obito went through a similar situation in V1. He inflated and was about to lose himself though unlike Madara, the "Kaguya" trying to take control wasn't as powerful since she had nowhere near enough chakra she had by the time IT was cast. It could also be why BZ waited until IT was cast (So Kaguya could absorb chakra since when it comes to her power, more chakra=more power).
You can say it's an asspull but if there is an actual explaination then I would say it had to do with the Kaguya who overpowered Madara being far more powerful than the Kaguya who tried to control Obito. BZ waited for IT so Kaguya can regain more power.
