How is it that an almost dead Obito managed to defy and control Black Zetsu when Madara in the height of his power was helpless against him? Is there something I'm missing? I only read those chapters once so I might be.

I'm not saying you're retarded, but if that is the actual answer then that is retarded.

I was thinking it had something to do with BZ using the power of Kaguya against him, but I am hoping for something more concrete.

I think Obito has a much stronger willpower than Madara. He lived for a very long time after the juubi extraction and was mobile when he should have been paralyzed.

Well to give you a better answer i think it was because madara was the shinju Jin. So not only did bz get him from the outside , Kaguya/Juubi got him in the inside if that makes sense.

Actually yes it does. Now that I think about it the Shinju was sentient and conscious, therefore Kaguya was aware of what was happening. So she probably pinned him down as well.

In Obito's case, BZ had a much more complex task. He wasn't trying to shiv Obito in the kidneys, he was trying to fetch the Rinnegan intact and possibly puppet Obito into fighting Minato and Kakashi. In Madara's case, all BZ had to do was kill him - a much simpler objective.

I'm not really sure. Perhaps when BZ was about to leave Obito's body to give the Rinnegan and Yin Kurama to Madara [ ], Obito took advantage of the moment and was able to regain control over his body/chakra. BZ probably was not expecting such resistance from an Obito on the verge of death and was caught off guard.

Also, even Madara was shown to be momentarily paralyzed when Obito punched his hand into Madara's body [ ] just as BZ later did. There's also the possibility that Kaguya's will on the outside (BZ) was able to resonate with her will/consciousness that was in the Shinju.

It was in the 4th databook.

Both Kaguya and Madara page, it said black zetsu used Obito's body/power to absorb more chakra from the god tree.

By doing so he broke the boundary, which lead for Kaguya to take over.

Obito had to go through an entire phase where the Juubi was ripping apart his Mind and Physche while Madara never had to go through that.

Obito was shown to go through a near psychological destruction when he assimilated himself with the Ten Tails. Madara wasn't shown to go through all that likely because Kaguya let him fuse easily. Plus, I don't recall having more power equaling to more willpower.

Link or info? That sounds interesting.
