Cutting off the tenketsu stops chakra passing altogether, so once the target stops stopping the flow of chakra, it'll still be blocked anyway.

What Karin does is concealing her chakra. Chakra is still flowing within her but with bare minimum so it can't be traced by sensors.

Stopping chakra flow is for an instant not constant. Stopping for an instant lets it free from control of the genjutsu.

Genjutsu works by taking control of your opponents chakra flow. If you manage to stop the flow you also stop the control over your chakra flow which lets you regain control the moment after your chakra begins to flow. Or other person distrups your chakra flow which overrides genjutsus control over your chakra.

Its not that difficult to understand y'know.
