Many people have been saying that Itachi > Shisui.

To counter Koto, one needs to know that Koto is placed on them.
Itachi cannot counter Koto because the main purpose of Koto is to implant false memories/experiences into the opponent.
So it is possible that Shisui could implant false memories that dictate "KA never exists and there is no such thing as genjutsu".Thus he cannot break out of anything that does not exist (for him)
This would actually places Itachi under genjutsu unless someone tells him.

Yes, he can be placed under KA.

And so can everyone else in the NV, bar none. But since we've never seen Shisui actually use KA in a 1v1 fight, we don't know how "true" the statements describing it really are, and therefore it's unproductive to consider it in versus matchups.

Edo tensei makes you counter all of the opponent's jutsu. That's why even when edos had their consciousness, they were still forced to fight. Edo Tensei would've made Itachi break out of KA, if he could have broken it.

I highly doubt it.
Sasuke, a three tomoe user was able to break out of a Mangekyou Sharingan Genjutsu.
Itachi himself, a Genjutsu expert and a Mangekyou Sharingan user, shouldn't be able to be caught by a Mangekyou Sharingan Genjutsu,
but even if he were to be, he could easily tell that he is in one.

Now, as far as we know, Shisui cannot force two different commands on one person at a time, so preventing Itachi from escaping from his "KA doesn't exist command" would do virtually nothing.

I think one of the inherent features of Koto is that you don't know that you are under it's effects unless someone else tells you. So yes it would work. Itachi can only win if he kills Shisui before he uses KA.
