Senjutsu makes all jutsu stronger, in Naruto's RM the toads would be powered up by Naruto's Senjutsu+Bijuu chakra so the genjutsu would be far stronger than any other sound genjutsu. Also close field didn't make the jutsu stronger, being in the cave allowed the sound waves to bound off the walls but for frog song you get close to mid range and none of Naruto's enemies even know about frog song so they have no way to know that they shouldn't let Naruto get in close plus Naruto have the greater foot speed, reaction, and is the best sensor who can use clones to draw his enemies attention. Not to mention Pa and Ma can use dust cloud to take away the enemy's vision while Naruto would know exactly where his enemy is.

As for the second part, Nagato had Madara's Rinnegan and his Paths did not have fakes, all eyes were connected to Nagato's and that's how they use shared vision. The fact that Itachi used genjutsu on Bee then on Kabuto but not on Nagato should show you that even Itachi didn't think genjutsu would work on Nagato. He never seen a perfect Jin before so he wouldn't know that it wouldn't work. And Bee took Itachi from Naruto so Itachi didn't have a chance to keep fighting with Naruto. Sasuke broke out using the CM which gives Sasuke a boost in chakra, disrupting your chakra flow with a greater chakra flow breaks genjutsu so that has a lot to do with it.

Naruto learned how to summon the toads properly in the time skip, he just never used summoning jutsu. He summoned that giant toad to smash the combined White Zetsu which is the one Jiraiya used to smash Orochimaru snake head. Naruto was also stated to learn all Senjutsu to an extent in Pein arc and have been working on his SM since then to lengthen the time. Jiraiya wasn't only summoning the the Sages, he was going into SM so he was gathering natural energy as he ran around. Naruto learned the jutsu to fuse with them so he can just summon then on his shoulder which allows Naruto to better use then.

Shadow clones distract Sasuke with their superior speed, reflexes, and sensory ability. Ma and Pa use dust cloud to his all of the clones location then surprise frog song ends it and Sasuke have no knowledge about it to be able to react to it.

No, it's not. Itachi had no intention of beating Sasuke and held back the entire fight. He never used Tsukuyomi to the full extent of his ability because that would have been counterproductive.

That didn't make the sound genjutsu stronger, the sound waves reached Sasuke and Itachi. The jutsu is the same as Tayuya because she's the one who used it except it's stronger from Senjutsu
