Yahiko did die untimely and unnaturally. I think he just wanted to use him as the Deva Path or it's a plot hole.
Bodhisattvas help but you have to deal with your Karma yourself.
Yahiko was not killed by him. And he had accepted death even before he made Nagato stab him so he probably moved on. Nagato revived only those whom he had killed and recently at that. Jiraiya never came back.
Madara used him for saving rinne for being revived but ultimately he was revived on the cost of Obito. It's not like anyone has used Rinne before to revive anyone and see the effects. If they did they haven't been around to tell the tale. Konan knew that at that chakra level Nagato was sure to die but he might have been dead even if he had some more of it. Nagato probably knew it better about how much he could exert as he mentioned recent ones. Revival Justus come at strong prices. You can't even use ET without a sacrifice.
In Naruto it has always been shown that narration of events may slightly change according to different POVs and that tales and legendary powers are not known fully till you have seen it all. Mist Nins called Sasuke as the one who killed Zabuza. Kakashi said Bayakugan came from Sharingan but he knew little of the tales and thought Sage was a myth. Itachi, Obito and Hashirama explained the same event in three different ways. Tobi's explanation and Tobirama's explanation for his action didn't really collaborate. Oro didn't know Totsuka was part of Itachi's arsenal. BZ mocked Sage saying he didn't know it all either. BZ himself didn't know Itachi gave away Shisui's eye despite all his spying and boasting. If a trait has been used all though the manga then it's deliberate to that extent and fits the plot.
For me a plot hole is something which doesn't fit the verse at all and cannot be explained. Deliberate ignorance on part of characters or contradiction of "supposed facts" due to character's own prejudice which are ingrained by the writer purposely are not called plot holes.
In short : At the worst you can call it merely a plot device. You on the other hand throw the word "plot hole" around so much that I am going to call it baiting on your part.
