That might not necessarily mean the eyes are gone. Hashirama's DNA was nowhere present in Nagato, but the Rinnegan remained intact in his body. Hashirama's DNA is required to activate it, doesn't mean it has to be there for it remain intact.

Ye' know Danzo was close to using KA twice in a day with having only a portion of his body filled with Hashirama's cells. Orochimaru has an entire body that's made from Hashirama's cells, with a significantly shorter cool down. Fairly certain he should be able to use the technique again.
