For starters, try using something other than Paint.NET.

If you have a page that only has lineart and no black fillings, you can create a layer above it and put it on Darken, then it will only affect everthing that isn't black, so you can go over the lines.Well yeah you'd probably have to go over the existing line unless you're super careful with it.
