I'm pretty sure Naruto is talking about Obito as he is now while Obito before didn't view himself as Obito but as Tobi, mask man, Madara, or no one while he was doing all of those criminal things. Naruto have learned to not be held down by hatred thanks to his training at the waterfall and he knows having Hatred can cause even a strong willed person to do evil deeds such as Obito, Sasuke, and Nagato.

No, Naruto doesn't consider all of the past deeds that Obito did as Obito. He basically associated that as a mask or false personality that Obito created while in darkness. It wasn't kid Obito, but the Obito that was standing in front of him that held the same dream that Naruto did. That being said to not give attention to someones wrong doings and just denounce because the person was in a period of extreme depression is still insensitive to the victims. Respecting Obito is fine, but his sins shouldn't have been overlooked.
