Alrighty then , i'll be brief and quick about this .
Even though we've seen Sasuke use only 1 Rinnegan so far , I believe he has a second one that he'll utilize in future .
Naruto and Sasuke are destined to fight and are going to fight , so that's when Sasuke is going to use his second Rinnegan . So far Naruto and Sasuke have used most of their abilities , except for their ultimate power ups . Which is Full 9 Tailed Beasts Sage Mode for Naruto and a 2nd Rinnegan for Sasuke .
Remember this is only a theory , but I think it's possible that those are their final powers .
The reason they haven't displayed them yet is simple : They don't need to go all out !
Against Ultimate Madara ( 2 Rinnegan + Juubi + Shinju ) , they were confident they could take him down even without using their maximum power , perhaps 80% would do . Against Kaguya , going all out is useless as she can absorb chakra from any jutsu (Including senjutsu) , besides they don't need to beat/kill her , they just need to seal her .
Their main focus is creating a distraction/diversion long enough for them to seal her . Obviously trying to over-power her is futile , so they're preserving their chakra in order to create less chakra taxing attacks that'll serve as distractions .
It's only when they've defeated her and begin fighting that they're going to use their full power . They've both sen each other's moves and know how to counter them . So all that's left is using their trump cards .
I have no idea what Sasuke's 2nd Rinnegan ability will be , but he'll need it against Naruto's Full Bijuu chakra shroud . Let's face it , PS won't cut it . U_U
