So how come he was able to sense Naruto's chakra?

What I found is that he sensed Naruto's clone which got into the core dimension and got destroyed. And that's how Naruto's chakra vanished.
Also when Obito used Kamui and got into the desert dimension they got to see Sasuke right there.
What a coincidence? Nope it wasn't.

Kishimoto made a way to break all these dimension stuff by connecting every dimension to the core dimension. Through Naruto's clone he made Sasuke come to the location where the Kamui portal will get open to Obito and Sakura.

The hub world has entrances into every other world, which is why Sasuke was able to sense Naruto's presence there from the desert world. However, the ice world has no entrance to the desert world, only one to the hub world, which explains why Naruto could not sense Sasuke from there.

I got lot more points to counter your point
1) if Sasuke sensed Naruto's chakra through the portal opened by Kaguya then why the panel didn't said that Sasuke sensed it many times at various locations because Kaguya opened portals many times after sending Sasuke to the desert.
2) Why would Kaguya open the portal so close that Sasuke might sense Naruto?

I think BZ warned Kaguya not to open the portals because Naruto already tried entering following Kaguya to get close to Sasuke.
Also the portal was opened for a very little time but on the basis of Sasuke's statement it seemed he got a clear location of Naruto's chakra. And know what? Naruto's clone didn't move much from his location after entering the core dimension.

Naruto was only able to feel Sasuke's chakra but Sasuke said that he clearly sensed Naruto's chakra. He might be feeling Naruto's chakra as well (that's why he was doing his best to find a way before) but this time he sensed Naruto's chakra at a location.

But i believe is because they have the same chakra from hagoromo.
