She isnt scared of the both of them its BZ thays scared of them both. She can replenish any chakra but doesnt mean she knows all the techs that were created by the ninhas over the years. So when naruto and sasuke use some techs she and BZ cant counter everything imo so its not fear its not knowledge over every ninjutsu naruto and sasuke use

Naruto can seal Kaguya anytime by using Jiton Rasengan but Kishi wants to make sasuke relevant otherwise he is not any different than Sakura and kakashi Lol
