In the fight between kaguya and her sons one of her sons died by sacrifice that is how i belive that she was beaten. And naruto's sexy jutsu pointed something we already know kaguya was a lonley person rejected by all after she ate that chakra fruit.
Or maybe kaguya remembered about the time she had a family , all this talk about hate and pain and changeing the world... looking at how the sharingan gets stronger... is it possible that lossing the one kaguya loved turned her in to this mad creature? And by how things are explained until now that person she could have lost due to the worlds hate is her lover , her hosband the father of her children , he is the only last unreveald part of the puzzle. I think he died an injust death. That is what Naruto and sasuke have to deal with, this fight whit kaguya wont be won by fists but by words.

I'm giving you the reason why she cried. I'm not giving you an explanation on harogomo not knowing because that Much is factual. I'm telling you why kaguya was crying and that reason was because in her heart she felt betrayed by her own sons that she wanted to give all the charka to. It's doesn't matter if haromogo didn't know.
