This is my first theory so hopefully this goes alright. I hope no one else has written the same theory because I usually only check the forums once or twice each day, but here is how it goes.
I honestly don't see Kaguya as the final villain at all, but rather black zetsu. Although Kaguya is pretty much a god, black-zetsu seems to have this grasp over her, especially when he tells her to separate both Naruto and Sasuke, which she ends up doing. The reason why Kaguya possibly created black-zetsu in the first place was because of the fact that her real sons ended up betraying her and not sharing the ideals she had when it comes to chakra. This actually hurt her quite deeply, hence why she created him to be the son she never had and the only logical reason as to why he refers to her as his mother. Black-zetsu has seen this weakness and is taking advantage of her by acting a long with her ideologies while slowly dictating her decision making. I mean after the guy told his story about how he pretty much created Naruto, he said he was going to rejoin his mother, yet he seems to still stick around rather then becoming apart of her like he originally was. I find this quite strange. I also feel by black-zetsu being an individual for centuries since Kaguya's sealing, he see's no reason for wanting to become part of her as he possibly now considers himself as an individual although his mission has been completed. Deep down, Kaguya still has feelings for her two sons, as shown when she is crying when reminiscing when she see's Naruto and Sasuke, but quickly black-zetsu mentions about her sons sealing her away which then leads her to say that all chakra belongs to her. This is more evidence that he is trying to sway her mind, and kill her personality, hence why she doesn't really show much emotion or even speak.
