From a story standpoint?
I mean he was the "leader" of the Akatsuki, the organization hunting Naruto.
He demolished Konoha, Naruto's home.
He killed Jiraiya, the closest thing Naruto had to a father.
He killed Kakashi, Naruto's sensei and one of the most important people in his life
He murdered Hinata right in front of Naruto's eyes.
And all the while, he was an Uzumaki and a student of Jiraiya. Naruto and Pain had a very close bond, but couldn't have been worse enemies.
Plus, he's a *cant use a no no word because the mods will delete my thread* badass.
I personally think Pain was the greatest villain from a story standpoint.
No other villain has made me shed a tear, but I did during that scene.
